Fuel/air tuning for 9000′ riding

We have 2 2004 and 1 2005 sportsman 500 HO’s. At our elevation they were running like carb’ed cars with the choke full on. Our most popular local independent Polaris mechanic removed the snorkel’s, adjusted the needle height, and drilled 4 inch and a half inch holes in the air box covers, first determining that we do not ride through knee deep streams. We now need to choke them until they warm up, but then they run like they were at sea level. Question is are we now doing any harm to our engines with these mods? I’m not a mechanic, but do have an inquiring mind and would like to get some "second opinions".
