2003 Sportsman 700 spits, sputters and backfires

In ran great again. This winter my son was using it to plow snow. Parked it in the garage. I went to use it later and it ran kinda rough. But once it warmed up it seemed fine. Anyway used it through the winter with little issues. But it seemed to really hesitate when I first gave it gas. This spring I noticed the coolant was low, but not leaking. Drained oil and there was coolant in crank case. I just got around to fixing it. I pulled the head and jug. Base gasket was shot. Replaced base gasket and head gasket. In the process I noticed one of the spark plug boots had broken (ceramic inside plug boot). Irritated that I can’t find just a boot. I came up with a temporary solution by using an old car wire I had. Just wanted to see how it would run with gaskets in place. Got it to run, but it runs like it did prior to replacing ignition system. Could it simply be that one plug wire making it run so terribly? Coil? Entire ignition system shot again? I’m about done with this thing. So I’m hoping someone has some experience that can help me out? Thanks in advance for any insights.
